Complete public transport data for all of Germany is available here: https://gtfs.de/en

There's complete feeds for the next 30 days for free (https://gtfs.de/en/feeds/), and also realtime updates to that data (https://gtfs.de/en/realtime/).

This is probably the one that should be used if data size (around 200 MB for the ones including local transport) isn't an issue, given the realtime updates and that it's freely available.

Deutsche Bahn also publishes GTFS data but it needs some kind of authentication, and it likely only contains data for the train network (in German: https://developer-docs.deutschebahn.com/doku/datenstroeme/stroeme-gtfs-10582270).

Regional transport organizations also publish data directly sometimes, such as here for Munich: https://www.mvg.de/services/fahrgastservice/fahrplandaten.html

There's a map of all the transport organizations the Mac/iOS app ÖPNV Navigator (https://navigatorapp.net/) supports here, but unfortunately it doesn't link to the data sets: https://navigatorapp.net/coverage/. Data might not always be publicly available, I couldn't find anything for the one where I live (but their data is included in the gtfs.de data set). Might be helpful for finding the ones that are publicly available though, if that's desired.
